There is a way to do it. Placement of WMGLOBAL depends on options passed
to ./configure script. If you compiled with --with-fakehome=<dir>, then
you should do everything in that dir, otherwise <dir> is home of root
user.  (/root/ on my system).
You do:

# mkdir <dir>/GNUstep/Defaults
# vim <dir>/GNUstep/Defaults/WMGLOBAL

That should do the trick. :)
